I have done well over 75 lost shipments. Maybe only 2 times i only found the manifest with no sunken ship. All the other times the manifest was in the shipwreck. It can easily be overlooked. Sometimes the manifest spawns in the crowsnest, Sometimes by the wheel. I have NEVER done a shipment where it did not spawn a manifest. If there is a blue sparkle still, you missed the key. Luckily, if it's floating, the normal sink times don't seem to apply to the key, at least not in my experience. I should note that rarely I have found them glitched into the beach or a rock and had to walk around looking for a prompt for a minute or two.
